Job Description Bioinformatics Scientist Job Duties: Rush University Medical Center seeks a Bioinformatics Scientist in Chicago, IL to perform integrative analysis of high throughput genomic, metagenomic, transcriptomic and meta-transcriptomic data. Advise sequencing core staff on the appropriate number of samples, methodology, sequencing platform, and depth of sequencing for investigator-driven projects. Evaluate data quality and communicate with sequencing core to achieve best quality results for investigators. Work on multiple investigator-driven projects simultaneously. Analyze next-generation sequence data including data from whole genome/exome sequencing, single cell RNAseq (scRNAseq), spatial transcriptome sequencing, shotgun metagenome/meta-transcriptome sequencing, bulk RNAseq, Chromatin immunoprecipitation sequencing (ChIP-Seq), ATAC-seq (including single cell multi-ome ATACseq), methyl-seq, CRISPR screens, and amplicon seq using previously developed and custom pipelines. Bioinformatics Analyst
The Bioinformatics Analyst is responsible for modifying and operating data analysis pipelines under direct supervision. Works closely with senior analysts and scientists to generate/provide analysis results and reports, project reports and perform requested custom analyses. Postdoc Research Associate in Bioinformatics/Computational Biology
The laboratory of Chongzhi Zang at the Center for Public Health Genomics, University of Virginia (UVA) is seeking to fill multiple Postdoctoral Research Associate positions in the broad field of bioinformatics and computational biology. The research program in the lab focuses on developing computational methodologies and designing integrative data science approaches to study chromatin epigenomics... and gene regulation. Current ongoing projects include: multi-omics integration-based algorithm development for transcriptional regulation prediction; model-based algorithm development for single-cell epigenomics and spatial multi-omics data analysis; statistical and computational modeling of phase-separated transcriptional condensation; global epigenetic and transcriptional regulation in T-cell immunity and various human cancer systems, etc. More information on research directions and previous publications can be found at the lab website: zanglab.org. St. Jude is seeking a seasoned bioinformatics research scientist to lead and participate in the development of multiple scientific products and initiatives on the St. Jude Cloud project. This position will work on a wide array of scientific problems applicable to large-scale pediatric cancer data sharing. Concretely, this role will serve as the domain expert working on at least one of our product development teams building applications within the St. Jude Cloud ecosystem, including the large-scale data sharing application, Genomics Platform (https://platform.stjude.cloud); the pediatric cancer reference knowledgebase, PeCan (https://pecan.stjude.cloud); and the genomic and epigenomic visualization platform, Visualization Community (https://viz.stjude.cloud). Cross-ecosystem projects, such as developing a comprehensive diagnosis ontology used across St. Jude Cloud applications and collecting/harmonizing the catalog of scientific information shared through St. Jude Cloud will be a major focus. Finally, this position will have a specific emphasis on developing and publishing bioinformatics workflows that are (a) used to harmonize data published on St. Jude Cloud and (b) are available for external users of St. Jude Cloud. Job Responsibilities: • Lead data analysis and deliver high-quality results by formulating advanced and/or new analytical approaches with the available data/ to address challenging data analysis questions. • Deliver data files, and document the analytical process. Participate in manuscript preparation at project's conclusion. • Establish and document protocols or best practices for common research tasks. • Recommend ideas to automate or improve existing analysis methods and implement the improvement. • Evaluate and test new methods and technologies. Develop reusable code and pipeline. Participate in redistribution and education of novel methods to research community when required. • Lead and participate in the department's developmental projects and interdepartmental team projects. Act as a project manager when required. • Perform other duties as assigned to meet the goals and objectives of the department and institution. • Maintains regular and predictable attendance. Minimum Education and/or Training: • Bachelor's degree in bioinformatics, cheminformatics, statistics/computer science (with a background in biological sciences or chemistry) or related field. • Master's degree or PhD preferred. Minimum Experience: • Minimum Requirement: Bachelor's degree with 10+ years of relevant post-degree work in bioinformatics, cheminformatics, statistics/computer science (with a background in biological sciences or chemistry). • Experience Exception: Master's degree with 8+ years of relevant post-degree experience (OR) PhD with 5+ years of relevant post-degree experience. • Substantial experience in at least one programming or scripting language and at least one statistical package, with R preferred. Bioinformatics Analyst
POSITION RESPONSIBILITIES We are looking for a motivated and experienced Bioinformatics Analyst to join Dr. Robert Burk’s research group. This role is critical for supporting our ongoing research projects focused in 2 areas- the human microbiome (gut, oral and cervicovaginal), and human papillomavirus related to cervix neoplasia. The ideal candidate will have a background in epidemiology... computer science, bioinformatics, or related disciplines, with practical demonstrated experience in processing next-generation sequencing (NGS) data. The successful candidate will demonstrate a willingness and eagerness to adapt to new approaches, as the field of bioinformatics is dynamic and constantly evolving. Key Responsibilities in order of priority: • NGS Data Handling: Perform demultiplexing and analysis of NGS data using barcoding primers for multiplex NGS runs. • Practical Experience: The candidate is expected to have practical experience with bioinformatics work (handling NGS reads off the machine, etc.) and be willing and eager to adapt to new approaches. This role will be facilitated with a proactive attitude towards learning and applying new bioinformatics methods and technologies. • Data Processing and Analysis: Utilize existing pipelines to process and analyze high-throughput sequencing data reads, including amplicon sequencing, bisulfite sequencing, metagenomics, and viral integration. • Data Management: Manage and organize bioinformatics sequencing data for our research group, including papillomavirus sequences, microbiome data (16S, ITS1 and shotgun metagenomics), and human genomic data. • Large Dataset Management: Download and handle large Fastq, BAM, and/or Fasta files for analyses. • Software Utilization and Script Modification: Use existing software tools and be able to modify R scripts to generate figures and perform epidemiological analyses. • Phylogenetic Analysis: Construct phylogenetic trees to support ongoing research projects. • Collaboration and Reporting: Work closely with and report directly to Robert D. Burk, M.D., Principal Investigator, and collaborate with other lab members generating NGS data. QUALIFICATIONS • Educational Background: Bachelor’s degree with at least one year of experience in epidemiology, computational biology, or bioinformatics. • Technical Skills: Proficiency in R or Python is required. Experience in microbiome bioinformatic processing is preferred. • Communication Skills: Ability to speak clearly and express oneself well in one-on-one conversations and groups. Develops effective written communications and uses them appropriately. Ability to present at weekly lab meetings using PowerPoint or other presentation programs. • Interpersonal Skills: Interacts and proactively shares information with internal and external contacts where appropriate.
