In this position, the candidate will perform cutting-edge computational analyses of multi-omics datasets derived from immune and other (e.g. tumor) cells. The candidate will work closely with other lab personnel including systems immunologists. These efforts will involve highly integrative studies consisting of comprehensive bulk and single-cell omics datasets, including RNA-seq, ATAC-seq, ChIP-seq, CUT&RUN, proteomics, and CRISPR screening. Bioinformatics Specialist (2 Year Fixed Term)
We are seeking talented and motivated bioinformatics specialists (Biostatistician 1) for Research Scientist positions at 100% FTE for a 2 year fixed term (possibility for renewal). The successful candidates will have expertise in bioinformatics/systems biology with a focus on analyzing omics data, including gene expression profiling, and will work in Dr. Bali Pulendran's, laboratory at the... Institute for Immunity, Transplantation, and Infection at Stanford University. The individuals will join a dynamic, interdisciplinary group of researchers including immunologists, vaccinologists, clinicians, and bioinformaticians, to address major global health issues relating to vaccines and infectious diseases, funded by the National Institutes of Health and the Bill and Melinda Gates Foundation. The successful applicants will perform integrative analysis of omics profiling of the transcriptome, epigenome, and metabolome to discover biomarkers of vaccine efficacy and new biological insights about the human immune system. The successful candidates will both lead and collaborate on projects aimed to using systems biological approaches to define the correlates and mechanisms of immunity to vaccination. • Analyze and integrate omics datasets from multiple platforms (single cell RNA sequencing, single cell ATAC-sequencing, multidimensional flow cytometry and metabolomics). • Work with a multi-disciplinary team of immunologists, clinicians and bioinformaticians to apply novel and complex statistical approaches to immunological data generated in clinical studies. • Contribute to the development of bioinformatics workflows and pipelines. • Collaborate with experimental immunologists in the analysis and visualization of omics data. • Maintain a database of omics data generated in the lab. The Molecular Profiling and Data Science Department at Regeneron is looking for an enthusiastic and motivated Computational Scientist who values independent research in an open and collaborative work environment. You will lead computational biology efforts that help the Regeneron Genetics Medicines group develop next generation therapies in gene editing, gene suppression, gene expression, and... gene insertion. In this role, you will work on projects that use innovative technologies like AAVs, shRNAs, siRNAs, LNPs, and CRISPR-Cas9 to treat or cure diseases. You will analyze RNA-seq and other omics data to characterize our therapies, and develop novel algorithms to enable their tissue-specific expression. In this role, you will collaborate closely with assay scientists, software engineers and other bioinformatics scientist and apply your strong knowledge in next generation sequencing technologies. This will include illumine SBS (sequencing by synthesis), nanopore, etc. to design and develop algorithms for read processing, alignment, and variant (SNV, SV, insertions/deletions, CNV, TMB, MSI) callers etc. This will be used in our products that will affect patient care. Responsibilities: • Lead algorithm development effort for NGS applications including conceptualization, method development and implementation of production level algorithms in an Agile environment. • Follow software development process and deliver and maintain documentation that explains why and how as well as the final design for scientific, marketing, and regulatory uses • Present internally or externally (peer-reviewed publications or conference proceedings) and communicate updates across multiple functions in the organization. Transfer algorithm to production teams and provide scientific support for updates and maintenance • Support bioinformatics pipeline to continue development for existing products Qualifications: • PhD in Bioinformatics, Computational Biology, Computer Science, Statistics, Mathematics or other quantitative field combined with 4+ years’ experience of designing novel algorithms for NGS data analysis for example read processing, variant calling (SNV, insertions/deletions, CNV, SV, TMB, MSI etc.), variant annotation and analyzing large scale complex genomic datasets. • Experiences in developing novel algorithms, complexity analysis, as well as demonstrated skillset in statistical and mathematical modeling is a Must. • Experience implementing high-quality and efficient product level code. • In depth knowledge of sequencing (long and/or short read), cancer molecular biology, bioinformatics tools, statistical methods. • Proficient with programming languages (C++ and/or Python) in a distributed Linux environment • Experience with Machine learning / Deep learning (used in NGS context) is a plus. • Hands-on experience using a workflow management system such as Nextflow or Snakemake, using Docker and cloud computation resource and storage • Strong written and verbal communication skills with ability to adjust to technical and non-technical audiences • Result-oriented individual that thrives in collaborative multi-disciplinary teams. Excels at incorporating feedback in a professional manner. • One or more first/co-first author publication(s) in a high-impact peer reviewed journals is highly desired. With expertise in genomics and the design and deployment of bioinformatics tools, the Data Scientist - Bioinformatics will inform our mission to... discover novel therapies for cancer patients. Led by Prof. Bissan Al-Lazikani, Director of Therapeutics Data Science, the intelligent and ever-learning A 3 D 3 a platform is part of the new initiative in Therapeutics Data Science and part of our ambitious Institute for Data Science in Oncology at MD Anderson. A 3 D 3 a will accelerate the discovery and impact of novel therapies for cancer by enabling novel opportunities for optimized therapies for patients with a focus on rare and hard-to-treat cancers through the development of novel machine learning and AI technologies. Central to this vision, the Data Scientist - Bioinformatics will innovate and deploy bioinformatics approaches to uncover hidden therapeutic opportunities in integrated patient data and will work closely with biologists, data scientists and clinicians.
