The applicant will also be involved in large-scale genetic studies aimed at elucidating the genetic basis of psychiatric disorders. The incumbent will perform genetic analyses of complex traits, build systems for data organization, design computational pipelines for genetic analyses, and develop tools for genomics research. This includes pipelines based on the established computations workflow, using Bash scripting and software such as PLINK, GCTA, LDSC, PRS-CS/PRSice/LDPred, PrediXcan, GEMMA, SAIGE and network analyses; performing routine quality control for data inputs and analysis outputs, assisting with data organization and backup. The incumbent will also participate in discussion and planning meetings, study existing research and suggest approaches for building developing tools for cross-species genomic integration and conducting large scale genetic analyses of complex traits and write sections on data analysis for the manuscripts, progress reports and proposals. The successful candidate will be responsible for managing and independently executing complex bioinformatics tasks: • Working with leading DFCI scientists on designing and executing key biomedical projects, providing expertise in bioinformatics and computational biology. • Owning and leading various projects, delivering results and generating relevant reports. • Collecting, analyzing, interpreting, and integrating complex biomedical data. • Contributing expertise to DFCI software code base and relevant communities of practice. • Working as part of a broader team to identify and implement long term computational solutions to address unmet needs of DFCI investigators. • Improving quality, speed and efficiency of current resources through evaluating and benchmarking new software tools and pipeline development. • Integrating the developed bioinformatics tools and workflows into DFCI cloud-based resources. • Advanced degree, Master's or PhD (preferred), in a relevant filed with evidence of impact in application of bioinformatics or computational biology to real life problems, ideally within a biomedical research or clinical environment. • Bioinformatics skills at the interface between bioinformatics programming and understanding of biological and/or clinical problems, especially as related to the next generation sequencing data analysis (bulk and single cell RNA-seq, DNA-seq, ChIP-seq, Cut&Run, etc). • Experience with cloud-based computing and workflow implementation (WDL, CWL, NextFlow). • Knowledge in one or more areas of cancer research, including solid tumors, hematologic malignancies, patient-derived cancer models, biomarker discovery, ctDNA detection and analysis, etc. is a major plus. Bioinformatics Developer
Description Job Description... Leidos Public Health Division is seeking a Bioinformatics Developer to support public health projects. The ideal candidate will have demonstrated experience in Next Generation Sequencing (NGS) data analysis including development and application of quality control, assembly, functional annotation, sequence alignment, variant detection, and phylogenetic analyses of viral, bacterial, fungal, and microbial, eukaryote genomes, transcriptomes and metagenomes. This position is open to telecommuting, with Atlanta location preferred. Responsibilities • Develop, test, and deploy bioinformatics data pipelines and workflows using open-source technologies such as Nextflow, Snakemake, or similar workflow management systems • Develop and execute bioinformatics algorithms and workflows in high-performance computing environments, including cloud and hybrid-cloud execution environments • Write custom scripts and software to perform bioinformatics analysis using Python, Perl, Shell (Bash), R and/or Java • Perform analysis of biological data using open-source bioinformatics tools as well as licensed proprietary software such as CLC Genomics Workbench and Geneious. Support modeling and simulation of evolutionary and population biological process using Bayesian inference and/or genetic algorithms • Use statistical analysis tools, interpret, and communicate results • Provide support for approaches, processes, and methods for the management, integration, analysis, and visualization of data from disparate data sources • Develop tools for visualizing complex biological datasets and able to interpret and communicate results as well as uncertainty to a diverse group of customers • Develop and maintain highly curated genomic sequence databases, signature databases for virulence and AMR markers, strain type and pathogen type markers • Work together with the DevOps team in adopting best software engineering practices for tool and workflow development • Adapt bioinformatics algorithms and workflows in high-performance computing environments, including cloud and hybrid-cloud execution environments • Provide guidance and support in scaled data analysis and management of next generation metagenomic sequencing data • Assist with developing standard operating procedures for bioinformatics analyses • Assist in the development and maintenance of specialized, high-performance databases for different aspects of *omics analysis, including relational databases such as PostgreSQL, MySQL/MemSQL/MariaDB, and Microsoft SQL Server for data integration; NoSQL-based databases, such as MongoDB, for high-volume, unformatted data sets; and custom, binary databases such as BLASTDB for hardware-accelerated and conventional BLAST searches • Collaborate with external and internal subject matter experts identified above to develop, implement, and maintain novel data science analytic workflows and connectivity to various existing data science analytic workflows used for downstream processing of genomic assemblies and relevant metadata. Additionally, this might require the development of internal application programming interfaces (APIs) and API calls to external databases • Perform statistical analyses using R, Python, and/or other open-source or commercial statistical applications, as required • The contractor shall work with team members to develop schemes and methods for visualizing complex scientific datasets using Tableau, SpotFire, ggplot, D3, R, Circos, Processing, etc. • Supports researchers in creating and submitting publication and poster presentations • Communicate progress orally and in writing with our scientific community stakeholders • Assist with preparation of reports, presentations, and papers for publication in scientific journals, conferences, and meetings • Conduct bioinformatics trainings. The investigators at DCEG are uniquely positioned to design exemplary studies by collaborating with investigators globally and lead the design and analysis of large-scale genome-wide association studies, studies of tumor characteristics using integrated genomic data analysis and molecular epidemiologic studies based on novel metabolomic and macrobiotic assays. Within DCEG, the Biostatistics Branch (BB) staff and Investigators develop statistical methods and data resources to strengthen observational studies, intervention trials, and laboratory investigations of cancer. DCEG/BB is adding computational support, to be provided through CGR, to support methods for large genomic studies including GWAS analysis, somatic mutation analysis, and integrative tumor analysis. We are seeking a highly motivated bioinformatics analyst to join the bioinformatics team at the CGR and provide dedicated analytical support for BB investigators while working in concert with DCEG investigators, external collaborators, CGR management and staff.
