The CDC’s Advanced Molecular Detection (AMD) program is modernizing the public health system’s disease-investigation capabilities by employing the latest technologies and improving capacity in laboratory science, bioinformatics, and epidemiology throughout the nation. CDC’s Office of Advanced Molecular Detection (OAMD) works with experts across CDC to ensure the United States has the infrastructure, including technology, needed to protect Americans from infectious disease threats. OAMD collaborates with other CDC programs to facilitate development and piloting of next-generation diagnostics and protocols. These tools are then leveraged by programs across CDC to be brought to scale in state and local public health laboratories nationwide. The program is amid migrating public health scientific computing infrastructure partially to the cloud to be able to take advantage of scalable resources. As part of this important effort, you will contribute to the understanding of the existing computing infrastructure and policies so they can be adapted to the cloud. You will be primarily responsible for assessment and verification of documentation of the on-premise infrastructure. You will work closely with and learn from a team of experienced System Administrators and will have the opportunity to interact with CDC scientists and other IT personnel to verify reference material and bring documentation and practice into alignment. Our research group comprises of basic biologists, gastroenterologists, surgeons, medical oncologists and bioinformaticians, undertaking a number of collaborative projects involving large international consortia. Our research is focused on translational research as it relates to genomic and epigenomic characterization of various gastrointestinal cancers (GI) including colorectal, pancreatic and gastric cancers, and some of the key research topics include: 1) Development of circulating DNA/RNA-based liquid biopsy biomarkers for cancer diagnosis, prognosis and predictive response to various therapies. 2) Study the epigenetic basis of GI cancers (e.g. aberrant DNA methylation, histone modifications and non-coding RNAs. 3) The genetic basis of early-onset and familial/hereditary colorectal cancers. 4) The role of tumor microenvironment, stem cells, immune regulation and identification of novel targeted therapies. 5) The role of extracellular vesicles/exosomes as in cancer pathogenesis and their role as disease biomarkers. Our group performs cutting-edge research in GI oncology, is very productive and publishes in high-impact journals such as Gastroenterology, Cancer Cell, PNAS, JNCI, Clinical Cancer Research, Nature Communications, Nature Reviews Gastroenterology and Hepatology, Annals of Surgery etc. Key Responsibilities include: • Exploration of cell-free DNA-based, liquid biopsy biomarkers for the early-detection of gastrointestinal cancers (including colorectal, pancreatic, gastric, liver and esophageal). • Establish innovative methodologies involving non-coding RNAs-based biomarkers for the earlier diagnosis, prognosis and predictive responses to chemotherapy in gastrointestinal neoplasia. • Understanding the genetic basis of early-onset and familial/hereditary colorectal cancers • Molecular mechanisms of cancer pathogenesis, the role of stem cells in the context of chemo resistance chemo-sensitization in cancer cells • Gut microbiome and its influence in gastrointestinal cancers The position is largely computational and biostatistical but involves substantial collaboration with wet-lab researchers providing data and is focused on fundamental biology. This interdisciplinary position offers opportunities to address important questions in computational biology and cancer genomics with first access to large novel data sets from various genomic/epigenomic platforms. We have a strong preference for bioinformaticians/biostatistician/computational biologists with a deep appreciation of biological phenomena or, alternatively, experimentalists with a solid background in bioinformatics/computational biology analysis of transcriptomic and genomic data with regard to detection of differentially expressed genes, noncoding RNAs, DNA methylation and differential processing profiles. The Platform will be intelligent and ever-learning. The primary purpose of this Computational Scientist (Bioinformatics) is to carry out data preparation responsibilities; develop skilled bioinformatics and statistical programs; perform statistical analysis; and prepare written reports, manuscripts, and grant applications with investigators; working closely with the team and collaborators to discover novel therapeutic opportunities for cancer patients. DESCRIPTION The mission of the Center for Epigenomics at UC San Diego is to develop a quantitative and molecular framework to study the function and regulation of the human genome, with the ultimate goal to understand the molecular basis of cancer and other human diseases. Epigenomics is at the forefront of Precision Medicine. The epigenome, a term referring to the state of DNA methylation and the covalent modifications of histone proteins in a cell, plays a central role in regulating the functional output of the genome during development. Changes in the epigenome that result from exposure to stress, pathogenic conditions, and aging can determine the patterns of gene expression and predispose an individual to diseases. Epigenome research promises to significantly improve our understanding of the factors that drivehuman development and disease. The UCSD Center for Epigenomics works with researchers on the UCSD campus and beyond to foster the application of epigenomic concepts and technologies to clinical, translational, and basic research. Under the direction of the Associate Director of Single Cell Genomics, the incumbent will implement, run, customize, optimize and benchmark data analyses pipelines as well as data visualization for single-cell assays.
